Genome-wide Compilation of mRNA Polyadenylation Signals in Arabidopsis Using Advance Searching Technologies
نویسنده
چکیده
New computing technologies have recently become available to search and rapidly analyse large numbers of DNA sequences for critical information. Two technologies are of particular interest, general high-throughput sequencing libraries available on Cray systems such as the Cray SV1 and field-programmable gate arrays (FPGA) available as addons to such systems as the Sun Fire 6800. We have applied these technologies for the study of mRNA polyadenylation signals in the model plant Arabidopsis. In doing so, we have not only revealed many highly consensus signals in a predicted location, but also found an additional polyadenylation signal that were not previously identified by experimental approaches. Our results show the power of the technologies in bioinformatic studies.

Compilation of mRNA polyadenylation signals in Arabidopsis revealed a new signal element and potential secondary structures.
Using a novel program, SignalSleuth, and a database containing authenticated polyadenylation [poly(A)] sites, we analyzed the composition of mRNA poly(A) signals in Arabidopsis (Arabidopsis thaliana), and reevaluated previously described cis-elements within the 3'-untranslated (UTR) regions, including near upstream elements and far upstream elements. As predicted, there are absences of high-con...
متن کاملRecognition of polyadenylation sites from Arabidopsis genomic sequences.
A polyadenine tail is found at the 3' end of nearly every fully processed eukaryotic mRNA and has been suggested to influence virtually all aspects of mRNA metabolism. The ability to predict polyadenylation site will allow us to define gene boundaries, predict number of genes present in a particular gene locus and perhaps better understand mRNA metabolism. To this end, we built an arabidopsis p...
متن کاملGenome-wide control of polyadenylation site choice by CPSF30 in Arabidopsis.
The Arabidopsis thaliana ortholog of the 30-kD subunit of the mammalian Cleavage and Polyadenylation Specificity Factor (CPSF30) has been implicated in the responses of plants to oxidative stress, suggesting a role for alternative polyadenylation. To better understand this, poly(A) site choice was studied in a mutant (oxt6) deficient in CPSF30 expression using a genome-scale approach. The resul...
متن کاملGenome level analysis of rice mRNA 3′-end processing signals and alternative polyadenylation
The position of a poly(A) site of eukaryotic mRNA is determined by sequence signals in pre-mRNA and a group of polyadenylation factors. To reveal rice poly(A) signals at a genome level, we constructed a dataset of 55 742 authenticated poly(A) sites and characterized the poly(A) signals. This resulted in identifying the typical tripartite cis-elements, including FUE, NUE and CE, as previously ob...
متن کاملIntegration of Developmental and Environmental Signals via a Polyadenylation Factor in Arabidopsis
The ability to integrate environmental and developmental signals with physiological responses is critical for plant survival. How this integration is done, particularly through posttranscriptional control of gene expression, is poorly understood. Previously, it was found that the 30 kD subunit of Arabidopsis cleavage and polyadenylation specificity factor (AtCPSF30) is a calmodulin-regulated RN...
